- Had to look some stuff up for this one.

There are apparently only two areas in Tokyo with an actual beach (meaning, where the shore isn't either a boardwalk or right up against buildings): Odaiba and Edogawa. Odaiba is the district of the city that the real world parts of Digimon Adventure (season 1) took place in, and I think 02 did too but not sure on that.
Odaiba is an artificial island in Tokyo Bay, connected to the main part of the city by the Rainbow Bridge.

Shinjuku, where Digimon-Reign lives, is where Digimon Tamers (season 3) was. It has the busiest train station in the world, and is also where the Tokyo city government is based, in that building with the two towers.
